Konrad Laimer opened the scoring for the hosts with 38 minutes played before a 60th minute equaliser from Serhou Guirassy.
Dayot Upamercano thought he had won the tie with his 66th minute effort until Fabio Silva popped up with an 89th minute leveller.
The result left both teams on 18 points after eight league matches, with Bayern on top with a superior goal difference.
Dortmund's Jobe Bellingham had the ball in the back of the net early on in the game, but his strike was ruled out for a foul by Carney Chukwuemeka on Bayern goalkeeper Jonas Urbig.
Laimer then poked home the opener after his initial shot was saved.
Ballon d'Or winner Harry Kane should have added a second from the spot early in the second half but sent the penalty onto the crossbar.
Dormund responded with Guirassy rifling a low effort past Urbig, and despite Bayern restoring their lead just six minutes later when Upamecano headed in from close range from a Kane header, and Kane hitting the crossbar, Silva ensure a share of the spoils with his clinical finish.
Bayern's Lennart Karl had a chance for a very later winner, be he also only managed to hit the woodwork.
Bayern assistant Aaron Danks led the team with Vincent Kompany still recovering after collapsing at the clubâs training ground last week.
Speaking after the game, he said on Yahoo: "I think mixed emotions. We're really pleased with the performance, especially this second half.
"I thought we found good control, and as we spoke before the game, they've got a really good defensive record, but I thought we found lots of ways of creating chances today.
"So ultimately we'll feel disappointed that we haven't got the win. But I have to break it down for the players and explain to them the performance was there.
"You did everything right. We had the right moments for us, and it just didn't go our way today."
Dortmund head coach Niko Kovac praised his team after twice coming back from a goal down to secure a draw.
He said: "If you have 50 percent possession here in Munich, it means you've done a lot right. We didn't allow them much.
"We obviously ended up under more pressure in the second half, but the team continued to believe in themselves even after going behind.
"We played with a back four today, trying to attack higher and follow Bayern's runs, especially the full-backs who always come inside. The guys did a great job there.
"Coming back twice here in Munich isn't easy, so I believe we've taken a deserved point today."
