James Garner, Hayden Hackney and Thierno Barry were on target for David Moyes's side at the Hill Dickinson Stadium, while Dan Burn scored a late consolation for Newcastle.
Everton took control in the 34th minute when Hackney picked out Garner inside the penalty area. The midfielder stretched to guide a composed finish into the far corner for his first goal since January.
The hosts doubled their advantage just before half-time following an excellent counter-attack. Barry delivered a cross into the six-yard box and Hackney timed his run perfectly to volley home his first goal since joining Everton from Middlesbrough during the close season.
Newcastle manager Matthias Jaissle responded by introducing Joelinton, Anthony Elanga and Yoane Wissa at half-time. Wissa almost made an immediate impact but failed to convert Joe Willock's pass, heading straight at Jordan Pickford.
Everton made the visitors pay for that missed opportunity when Barry extended their lead in the 69th minute. Kiernan Dewsbury-Hall supplied the cross and the striker finished from close range to register his seventh goal of the season.
Burn headed home Willock's cross in the 88th minute, but Newcastle's late response came too late to threaten Everton's progress. The goal was followed by a confrontation between several players as tempers flared.
Hackney described the victory as a special occasion, particularly after Everton's recent defeats and the importance of beating Premier League opposition.
"I'm delighted with that. It was a special night," he said. "I think us as a team and the fans knew it was a big game. After losing the last two games, I feel like that was a big moment tonight."
Reflecting on his first Everton goal, Hackney added: "I'm always working on arriving in the box at the right time. It was a great ball from Barry, and I managed to put it in the corner. It was a great feeling to get my first goal for this amazing club and hopefully there's many more to come."
Everton will now travel to fourth-tier Fleetwood Town in the quarter-finals during the week commencing December 14. Fleetwood produced a major upset by eliminating Premier League champions Arsenal on penalties earlier this week.
The Toffees are chasing their first League Cup triumph and their first major trophy since winning the FA Cup in 1995. They will, however, face Newcastle again in the Premier League at St James' Park on Monday.
