Emam Ashour opened the scoring with a 13th minute header for the Pharaohs with his side dominating proceedings with Omar Marmoush squandering a good chance in the start of the second half.
An unfortunate second half own goal from Mohamed Hany extended the tense playoff battle through extra time after Aussie goalkeeper Patrick Beach made a great last minute save to deny Ramy Rabia.
Former Liverpool star Mohamed Salah sprang to life in extra-time but could not find the winner as the African side took Australia to the penalty shoot-out.
Mathew Ryan was brought on to replace Beach for the penalties but could not help Australia as defenders Souttar and Herrington missed from the spot to send Egypt into the next round.
The Pharaohs will now face either Argentina or Cabo Verde in the next round.
