Having taken a 4-0 lead into the clash on Tuesday, Banyana head coach Desiree Ellis shuffled her pack to give other players an opportunity in the starting line-up.
Despite the changes, the home side still dominated the opening exchanges but could not find the final pass or the were not clinical enough in the final third.
Antonia Maponya could have opened the scoring in the second minute but her header was an easy save by the Malagasy goalkeeper while Amogelang Motau came closest when she hit the cross-bar later on.
Gabriela Salgado-Moodaly finally broke the dead in the first minute of the second half with Hilda Magaia providing the assist.
Ronnel Donnelly came off the bench to grab the second goal of the game, getting on the end of a pass from Thembi Kgatlana.
Donnelly completed her brace and wrapped up the scoring for the contest when the forward provided the finish from a Magaia assist.
Banyana will now focus on opponents in the next round as they look to book their ticket to the 2028 Olympic Games that will take place in Los Angeles, USA.
