The news is a notable blow to Mikel Arteta's squad at a crucial stage of the season.
The club released a medical update confirming both the injury and the impending procedure, with reports suggesting the setback could force Arsenal into the loan market before the transfer window closes at 7pm on Monday. Any late move would be aimed at providing short-term cover in midfield and attacking areas.
A club statement read: "Mikel will have surgery in the coming days and will then begin his recovery and rehabilitation programme.
"Mikel is expected to be out of action for an extended period, with the aim of returning to full training before the end of the season.
"Everyone is fully focused on supporting Mikel to ensure he is back to full fitness as soon as possible."
Merino has been an important squad figure this season, making 33 appearances in all competitions, scoring six goals and providing three assists. Although he has started roughly half of Arsenal's matches, his influence has often extended beyond the starting XI.
The Spain international is valued for his versatility and tactical intelligence, having featured mainly in midfield in recent months while also offering an attacking threat.
He underlined those qualities last weekend by scoring against Manchester United, showcasing his striking instincts and ability to contribute in key moments.
"Time to stop now with a foot injury," Merino said via Instagram.
"Sometimes life throws this kind of challenges when is less convenient. Just another opportunity to be strong, resilient and overcome it. We have the best medical team and together we will come back stronger.
"Thank you all, your support means everything to me and I can't wait to be back on the pitch soon, helping my team and doing what I love."
Arteta still has several options available, including Declan Rice, Christian Norgaard, Martin Zubimendi, Eberechi Eze, Myles Lewis-Skelly and Kai Havertz. However, youngster Ethan Nwaneri is unavailable as cover after departing on loan to Marseille.
