The 22-year-old Bethell injured his right knee in the recent ODI series against India but the ECB have not put a time frame on his return as yet.
England first Test of a three-match series against Pakistan is due to start at Headingley on 19 August.
"Jacob Bethell has been ruled out of The Hundred due to a right knee injury," an England statement said. "Bethell sustained the injury during the Metro Bank ODI Series and underwent an MRI scan yesterday morning. He will begin his rehabilitation and we will update in due course."
Bethell was announced as captain of Birmingham Phoenix in the Hundred this season but will now miss out on valuable leadership experience in the franchise tournament.
He said in a statement released by the franchise: "It's frustrating to miss out on the Hundred, especially representing Birmingham Phoenix in front of our supporters at Edgbaston.
"Unfortunately, I need to take the time to get back to full fitness. My focus now is on completing my rehabilitation and returning fully fit."
The Phoenix will play Trent Rockets in their opening match of the season on Friday and have appointed Proteas power-hitter Donovan Ferreira as their new captain.
