Desiree Ellis' charges took the lead on the stroke of halftime when Nonhlanhla Mthandi found the back of the net after a terrible mistake from Ghanaian goalkeeper Cynthia Konlan, who could not control a back pass.
The Black Queens fought back after the interval and created a few chances, giving Andile Dlamini plenty of work to do in the Banyana goal.
Ghana's pressure eventually paid off with 20 minutes remaining when a cross from the left-hand side into the box found Alice Kusi, who rose highest and headed towards goal and a backpedaling Dlamini slapped the ball into her own net as she tried to make the save.
Bambanani Mbane had a great opportunity for the South Africans in the closing stages but her header went wide from close-range after being set up by Jermaine Seoposenwe.
Substitute Evelyn Badu then had the final chance deep into stoppage-time to win it for Ghana but her strike hit the cross-bar.
With no extra-time in the bronze medal match, it went straight to penalties and Dlamini saved Ghana's first effort but Sibulele Holweni and Hilda Magaia both missed for Banyana Banyana.
Nancy Amoh sealed the deal with Ghana's final spot kick to claim third place on the podium.
