South Africa advanced to the continental tournament after 2-1 victory on aggregate after the first-leg ended in a 1-1 draw in Kinshasa last week.
Kgatlana and Hilda Magaia came into the home side's starting line-up as coach Thinasonke Mbuli freshened the team up from the stalemate last week.
Banyana started the contest on the front foot and Kgatlana had opportunities break the deadlock but the visiting goalkeeper proved to be a tough nut to crack.
DR Congo never had much chances going forward but found an opportunity in the first half but home shot-stopper Andile Dlamini made a comfortable save.
The visitors were proving to be stubborn in defence and just when it looked as if the match would end goalless Kgatlana stepped up for her country.
The forward showed strength to first win the ball back before out-pacing the Congolese defenders and then producing a calm finish to set off wild celebrations.
Banyana join hosts Morocco, defending champions Nigeria, Zambia, Tanzania, Ghana, Kenya and debutants Malawi that have already booked their spots in the Women's Africa Cup of Nations that will begin in March next year.
