Desiree Ellis' side will take a commanding advantage into Tuesday's second leg after dominating the second-round encounter.
Banyana, who received a first-round bye, faced a Madagascar side that had progressed past South Sudan 2-1 on aggregate. The first leg was played behind closed doors at the visitors' request.
South Africa looked to exploit the flanks from the outset, with Mamelodi Sundowns forward Donnelly leading the attack alongside club teammate Isabella Ludwig.
The breakthrough arrived in the 26th minute when Karabo Dhlamini delivered a corner into the box. Donnelly got a touch on the ball at the far post, with the delivery going over goalkeeper Veresantatra Diana before finding its way into the net.
Donnelly doubled the lead in the 37th minute, again benefiting from Dhlamini's delivery. This time, the striker controlled the ball before sending a low shot into the bottom corner to give Banyana a two-goal cushion at half-time.
Ellis introduced Linda Motlhalo at the interval as South Africa continued to search for more goals. Donnelly nearly added to her tally shortly after the restart before completing her hat-trick in the 61st minute.
Fikile Magama supplied the decisive pass with a low ball from the right, allowing Donnelly to finish first-time into the bottom corner and put the result beyond Madagascar's reach.
Hildah Magaia appeared to have the final say in the 78th minute after getting past Diana and shooting towards goal. However, Emilienne Solange's attempt to clear resulted in an own goal, completing Banyana's four-goal haul.
Madagascar, who managed just one shot and 27 per cent possession, will need a markedly improved display in Tuesday's second leg to challenge South Africa's advantage.
