Both goals came in the second half with Victor Osimhen and Akor Adams on target for the Super Eagles, who will now take on host nation Morocco in the last four.
Nigeria started the contest strongly and were in firm control in the first half with Adams spurning a glorious chance to open the scoring eight minutes before halftime.
The Super Eagles broke the deadlock just more than a minute after interval when Osimhen was left unmarked in the box and headed in Bruno Onyemaechi's cross from the left.
Adams doubled his team's advantage on the scoreboard just 10 minutes later, picking uo a pass from Osimhen before rounding goalkeeper Luca Zidane and putting the ball into the back of the net.
Two-time winners Algeria could not find a way back into the game and exited the continental tournament at the quarterfinal stage after being unable to make it past the group stages in the last two editions.
It is also the end of the AFCON journey for Algeria talisman Riyad Mahrez after the 34-year-old had announced on the eve of the game that this will be his final continental competition.
Mahrez had been influential in his country's four victories at this year's AFCON, with a perfect group stage record and beating DR Congo in the last 16.
For Nigeria it will be a 14th AFCON semifinal appearance but they will now contend with capacity crowd in Rabat against Morocco.
