The German side produced a dominant display from the onset, with Josip Stanià ¡ià slotting home from close range in the 12th minute following a clever corner routine and final ball from Michael Olise.
Olise then got himself on the scoresheet six minutes later with a well taken curler after being setup by a surging run forward from Dayot Upamecano.
Bayern soon made it three-nil in the 25th minute, with Jonas Urbig's long punt finding Olise, who produced a fine first touch before offloading to Serge Gnabry to beat Atalanta goalkeeper Marco Carnesecchi.
The visitors had a few more chances before half time but Nicolas Jackson and Gnabry saw their attempts saved while Urbig had one save to make from a Nikola Krstovic attempt.
The Bavarians continued to probe for goals after the restart and were duly rewarded when Jackson finishing neatly after a swift counterattack in the 52nd minute.
Man of the Match Olise produced another curled finish to make the score 5-0 just after the hour mark before substitute Jamal Musiala added a sixth after a Jackson cross in the 67th minute.
Upamecano almost scored the seventh, but his header hit the crossbar, however the hosts eventually found a consolation goal deep into added time when Mario Pasalic turned in after Krstovic and Urbig collided going for a cross.
"That was the performance we hoped for," said Bayern head coach Vincent Kompany after the match.
"I'd even say we could've scored another goal or two. I think we were very dangerous in attack all game. It was a good mixture: playing the ball simply into feet at times but also running in behind at times. That hurt them today.
"We have talent and quality in the team. It's easy to talk about our plan and so on - Atalanta also have a plan - but we have the guys who like it in games like this."
