The two sides began the match cautiously in the opening ten minutes before the Bavarians started to assert their dominance, with Luis Diaz and Harry Kane both forcing saves from Dortmund goalkeeper Gregor Kobel.
Bayern eventually broke the deadlock, when a long pass from Joshua Kimmich was controlled by Michael Olise before laying off the ball for debutant Nathaniel Brown to slot home in the 28th minute.
The BVB thought they had grabbed an equalizer against the run of play in the 42nd minute after a Julian Ryerson cross found its way into the net, but it was ruled out for an offside.
Olise extended the lead for the German champions in the first minute of additional time after a darting run into the box to head into half time with a 2-0 scoreline.
Dortmund showed determination from the start of the second half with Konstantinos Karetsas forcing an excellent low save from captain Manuel Neuer in the 53rd-minute.
The home side continued to fight for a goal before pulling one back in the 75th-minute through a Silva tap in following exciting interplay between the BVB attackers, setting up a tense finish for the derby.
However, Dortmund found themselves down to ten men in the 90th minute after Algerian defender Ramy Bensebaini was shown a straight red for a studs up challenge on Moroccan forward Ismael Saibari.
Both teams had numerous chances in additional time of the second half with BVB's Maximilian Beier squandering the biggest chance as he blasted his shot over the crossbar with only Neuer to beat.
Bayern's victory handed manager Vincent Kompany his second successive Super Cup title and his fifth trophy since joining the German giants.
"Winning a title in Dortmund is certainly a perfect start to the season," said Kompany after the match.
"Our attitude was spot on today. We want to keep scoring goals and winning titles."
Meanwhile, Dortmund head coach Niko Kovac bemoaned the mistakes his side made in the match despite a spirited second half performance.
"It was an intense game from both teams. There were chances on both sides," said Kovac to SkySports.
"We got off to a solid start, but then we let Bayern gain the upper hand with a few mistakes, and we had to defend a lot.
"The second half was really good. We took more risks. We had more possession, were more dangerous, and were more aggressive."
The two rivals will turn their attention to their respective 2026/27 Bundesliga opening fixtures next weekend.
