Ngidi finished with figures of 5-42 in 8.4 overs as the home side were bowled for a total of 193, chasing a target of 278.
The senior Proteas seamer in the absence of the injured Kagiso Rabada, Ngidi received good support from fellow paceman Nandre Burger (2-23) while spinner Senuran Muthusamy also chipped in with 2-30.
Burger started the rot with the wicket of opener Travis Head before Ngidi dismissed Marnus Labuschagne with an outswinger after working the Australia number three over.
Cameron Green provided good resistance with 35 but was caught and bowled by Muthusamy while wicketkeeper-batter Josh Inglis was the home side's top-scorer with 87.
The Proteas were earlier bowled out for 277 with Matthew Breetzke making a second consecutive half-century in the series with 88 from 78 balls.
Tristan Stubbs also made a welcome return to form with 74 while Wiaan Mulder chipped in with 26 but the visitors would have been disappointed with the total after being 233-5 with 10 overs remaining.
The Proteas will be looking for a series clean sweep with the third and final match to be played in Mackay on Sunday.
