Trott leaves the role after three-and-a-half-years in charge after Afghanistan failed to make it out of the group stages at the ongoing T20 World Cup.
The 61-year-old Pybus has extensive coaching experience on the international circuit having been in charge of Pakistan from 1999 to 2003.
Pybus had a short-lived tenure as the head coach of Bangladesh in 2013 while he worked six years with the West Indies, fulfilling different roles such as director of cricket, a high-performance expert and head coach during his stay in the Caribbean.
He also had coaching stints in domestic cricket in England, with county side Middlesex, and in South Africa with the Titans.
Pubus will start in stint with Afghanistan in March in UAE, where they will play Sri Lanka in three ODIs and three T20Is.
