The result extends their remarkable unbeaten run across all competitions to 41 matches, and the World champions sit top of Group 3 with nine points from three games, three clear of England.
Spain started brightly and took the lead in the sixth minute through Lamine Yamal. The 19-year-old Barcelona winger cut inside from the right, exchanged a one-two with Dani Olmo, and curled a superb left-footed shot from the edge of the box into the far top corner past Antonin Kinsky.
Spain dominated possession and created further chances, with Kinsky needing to make smart saves to deny Dani Olmo's half-volley and a low strike from Pedri.
Rodri pounced on a rebound in the 35th minute to double the home side's advantage. Pedri's pass for Roberto Fernandez was blocked, and Rodri reacted quickest to lash the loose ball into the roof of the net.
Czechia fought back well in the second period and pulled one back in the 69th minute when Adam Hlozek broke down the left and slipped the ball to overlapping full-back Jiri Slama, who drilled an angled shot across David Raya into the far corner to make it 2-1.
The visitors thought they had equalised in the 79th minute when David Raya spilt a looping header from captain Ladislav Krejci and substitute Ryan Naderi prodded the ball over the line, but the goal was disallowed for a foul by Lukas Cerv.
Five minutes later, Krejci received a second yellow card for dragging back Roberto Fernandez on a counter-attack and was sent off.
Spain capitalised in the 89th minute when VÃctor Munoz kept a move alive after another heavy challenge on Fernandez, Kinsky parried his shot, but the ball fell to substitute Mikel Merino, who fired into an empty net to make it 3-1.
North Macedonia 0-2 Scotland
Scotland earned a solid away victory with Kieron Bowie scoring his first international goal (7'), and John McGinn converting a penalty (69') to secure the points.
Switzerland 2-1 Slovenia
Switzerland came from behind to stay perfect in League B Group 1. Zan Vipotnik gave Slovenia an early lead in the second minute, but an Erik Janza own goal (10') and Dan Ndoye's 38th-minute strike turned the game around.
Finland 2-1 Albania
Finland fought back after falling behind early, with Rey Manaj scoring in the fourth minute for Albania before Leo Walta equalised in the 26th minute and netted the winner with 19 minutes left.
Belarus 4-0 San Marino
Belarus were comfortable winners over San Marino, with Artem Kontsevoy bagging a brace (46', 88'), with Artem Shumanskiy (65') and Max Ebong (68') also on the scoresheet.
Estonia 1-0 Luxembourg
Rasmus Peetson's fifth-minute strike was enough for Estonia to grab a hard-fought 1-0 win over Luxembourg.
Iceland 3-0 Bulgaria
Iceland controlled the match from start to finish, with Orri Oskarsson scoring twice (37', 60'), and Mikael Ellertsson adding a late third (90') to secure the three points.
