Joao Neves (9'), Desire Doue (12'), Senny Mayulu (13') and Fabian Ruiz (17') were all on target in the first half before second half strikes from Ruiz (50') and David Boly (78').
The result saw PSG move onto 12 points in first place on the league standings, from four games.
Villarreal are down in 29th with three points.
Reflecting on the result, PSG boss Luis Enrique insisted that the ammount of goals they score won't count for anything if they dont' manage to retain the Champions League title.
He said on Goal: "This does not count for anything. There will only be one champion in the final in Madrid, and our goal is to win the title there. In previous seasons, we were crowned champions of the Champions League without finishing the league phase among the top eight.
"In football, I have seen teams score three goals in five minutes. There is no point in trying to defend, you must instead focus on attacking, and had we conceded this number of goals in such a short period, we would have faced the same difficulties that Villarreal faced."
Villarreal head coach added Inigo Perez: "We're hurting and disappointed by the defeat. We started the game poorly.
"Conceding so many goals in such a short period of time was a huge blow."
