Edinburgh led 3-0 at half-time after James Grayson kicked an early penalty in a tightly contested opening 40 minutes.
The Stormers struggled to make the most of their opportunities, particularly at lineout time, where they lost seven throws before the break. Strong winds also made handling and kicking difficult for both sides.
The visitors improved after the interval, with flyhalf Yaqeen Ahmed kicking two penalties before Hacjivah Dayimani crossed for a try to put the Stormers ahead.
Edinburgh responded through flank Paul Hill before replacement winger Rory McHaffie scored in the corner with 10 minutes remaining. Grayson converted to give the hosts a four-point advantage.
The Stormers were reduced to 14 men when Seabelo Senatla was shown a yellow card for a breakdown infringement, although Edinburgh also lost Freddy Douglas to the sin-bin three minutes later.
The Stormers had one final opportunity to snatch victory, winning a penalty and kicking to the corner. However, Edinburgh defended the resulting lineout and held on for an important home victory.
Kolisi made his first appearance for the Stormers in more than five years, winning his 119th cap and starting at No 6.
The result leaves the Stormers still searching for their first win in Scotland, despite having won four of their previous five meetings with Edinburgh.
John Dobson's side had opened their URC campaign with a bonus-point win over Connacht in Galway but must now turn their attention to a home clash with the Sharks at Cape Town Stadium next Saturday.
The match begins a run of four successive home fixtures for the Stormers during October.
Edinburgh, who also won their opening match against Ulster, travel to Italy next weekend to face Zebre.
