The Spanish youngster dropped the first set against Botic van de Zandschulp and, after a shot in the opening game of the second set was called long, his frustration boiled over.
Jodar had a break point at 30-40 and played a backhanded passing shot down the line, but it was ruled to have gone over the baseline, and the 12th seed was clearly exasperated by the call as he gestured to the chair umpire.
At the end of the point, he went over to the ball kid and was overheard saying: "Dame la puta toalla, cono!" which translates to "Give me the f***** towel, damn it!"
Uruguayan chair umpire Jimmy Pinoargote gave Jodar a code violation for unsportsmanlike conduct with the official telling him: "I understand, Rafa, but not like this.
"I can't repeat it, you know what you said, I can't repeat it now. Not like that. We don't talk to them like that."
The 12th seed then tried to deny he made those remarks, but Pinoargote stuck to his guns.
"He goes away for a second, I say something and you already give me a warning. It's unbelievable, you can really tell you're not on the court," Jodar told the umpire.
Jodar ultimately defeated Van de Zandschulp 6-7(4), 6-4, 6-2, and is through to his fourth Masters 1000 quarter-final in just his seventh appearance.
This is the latest in a series of similar interactions involving the 20-year-old. At this year's Wimbledon, Jodar slipped, lost his racket, and accidentally hit a ball girl, then failed to acknowledge her when she returned it.
That followed a French Open incident in May, when a video appeared to show Jodar pushing a ball girl out of his way as he left the court. However, footage from another angle later showed that he had not made contact with her.
Jodar will face Norway's Casper Ruud in Friday's quarter-finals in Shanghai.
